We recently had an insufficient funds bank charge of $35 because the management company had not confirmed the online transfer of funds. Should this be paid by the management company or by the HOA?

In my opinion the management company.

And if the $35 fee becomes an issue with them perhaps that might signal other problems.

They failed to do their job they should want this to go away ASAP by paying the charge and moving on.

Normally and NSF charge is paid by the person who issued the check! IMO, neither the mgmt co or the HOA should be paying this charge.
