The master document say 2 pets. There is no weight or type restriction. One of the sub communities added a rule that says certain dogs are not allowed.
So a homeowner can walk their dog in all but one of the sub communities?

Do not think that means they can't walk them there. It just means you can't own a dog there.

Is the "master document" a Declaration on file with your county? If so, and from what you say, I doubt the sub community's rule is lawful. Rule-making by boards cannot violate the Declaration.
